Most likely an issue with usb port itself for usb not recognised but could be usb flash drive itself having problems. If you loaded flash drive with dos/windows boot up disk sometimes formatted flash drive might not be recognised in windows only via dos at boot up. Tried reformatting the flash drive ? Of course you'll loose all data on the drive.
